In order to remove a saved certificate, navigate to %APPDATA%\FileZilla and delete, rename or modify the trustedcerts.xml file.

Also, you can double-click the lock item on the bottom right of the status bar.  You can also set Debug mode in Settings to enable Verbose mode to see full connection details when connecting.
